It's just some way of not duplicating image numbers to save having problems when saving new images to your computer. I haven't tried the 2 button reset of my camera to see what happens, I do know that image number 8300 showed as shutter actuation number 3230 so all is well with the camera. I really don't think Nikon had to take over 5000 shots to be sure my camera was back focusing and subsequently fixed.
I sent it in with around 3000 shutter actuations and it came back and went to shot #8300 as my next image. Happened with my D7000 when it went to service. Take old card out of camera and reinsert the new card with images 1-5 on it. Same camera, old memory card inserted that has image #10,000 on it and take 1 image with the new camera will be image #10,001. Take this card out of the camera and set aside.
